What happened next?

Clark returned and treated Bruce like Kara.

While Bruce waited, Clark had made sure to secure the crashed pod which was the originator of Bruce’s bizarre transformation. He had little notion of how and why his people would have designed and employed a diabolical device which robbed the autonomy and forcibly transformed the body of whoever was unlucky enough to discover it. Unfortunately, it seemed even the A.I consciousness of his birth father had only limited knowledge of this technology, and so requested that the ship be brought in for closer analysis and study.

“Zor-El. My brother. Although I will admit our relationship was far from what I desired. In spite of our differences, he heeded my warnings regarding the coming destruction of Krypton. It would seem while I was distracted ensuring you would escape and survive; he had chosen to take his own drastic measures.”

“There must be some way to reverse the changes… have you discovered anything else father?"

"Father...?”

Silence met his questioning, and Clark looked up from the console to find the holographic projection of Jor-El had disappeared and static was spreading across the other screens attached to the pod. Before he could move to manually disconnect it, he found himself seized by the ship’s machinery.

“I apologize. But to ensure my daughter is treated with the care and love she deserves, this is necessary,” came an unfamiliar voice as metallic tendrils attached themselves to his brain. Usually, Superman would have little issues in breaking himself free, yet he was caught off-guard, and this technology was designed with the Kryptonian neural system as a base, which meant it knew how to disable him the instant the wires attached.

A VR headset was soon applied, and the device began to target his most recent memories, specifically those regarding the ship and Bruce’s transformation. The ship did not seek to completely erase or suppress knowledge of Batman, not yet at least, that would be too egregious. Yet it did systematically rewrite the series of events leading up to his arrival at the Fortress of Solitude.

Clark’s mind blurred as the VR headset beamed new events into his subconscious.

“Excuse me miss? Are you from Krypton?”

“Yes, Kal-El... My name is Kara Zor-El. Your cousin.”

Memories of discovering Bruce transformed into a young blonde woman instead became discovering his long-lost cousin. His drive to find a way to help Bruce and return him to his own body was twisted to a desire to connect and protect his new-found addition to his family.

Clark stumbled as the procedure ended. Blinking, he momentarily wondered what he was doing. Then he recalled, he was examining the ship his cousin Kara had arrived in. He hoped that she would be able to adjust to Earth. Especially as, unlike him, she had years of memories of Krypton and all that was lost with its tragic destruction.

Back across the Fortress of Solitude, Bruce was becoming anxious. Due in part to Clark’s growing period of absence but mostly in response to the general situation. The new hormone, alien in more ways than one, certainly did not help matters and Bruce suddenly felt herself become dizzy and so decided to stop practicing flight for the time being.

The waiting room was equipped with all the expected amenities, including a flat-screen TV capable of picking up stations from across the world. Curious, she turned it to a local Gotham channel and found them reporting on the mysterious meteorite shower and the presence of Superman, as well as some people claiming he was spotted with some new figures.

Bruce had hoped this would be kept more under wraps, but he supposed that something such as a spaceship crashing outside a major city could not go unnoticed. As she continued watching, hoping to get an idea of the public reaction so she knew what to expect once she returned to Gotham, she could not notice as subliminal messages began being played on the screen.

Her brain, already in a muddled state due to new hormones and biology, was especially susceptible to the subtle experimental conditioning design based on Kara’s own neurostructure. Nothing too dramatic could be done through this indirect medium, but effects were present nonetheless.

Bruce found herself lost in a mild trance, her body and anxiety calming temporarily as her mind was distracted from oddities by the oddly alluring news report. Her posture, once awkward and unnatural with her current body, was slowly shifting to one more befitting the young woman she now was.

Hidden between the video of the news reporter were various images of Kara Zor-El, in different locations and postures. It was varied enough to give a good idea of her typical mannerisms, especially as the images were being repeated and flashed into Bruce’s subconscious at a rate of milliseconds.

The name ‘Kara Zor-El’ was also being repeated, and repeated, and repeated, and repeated. The hypnosis began giving Bruce a mild dizzy spell, which she hoped was not some medical consequence of the biological modification she went through. Such mundane forms of brainwashing were something Batman could usually resist, but that was with focus and preparation, not when she was still adjusting to an entirely new biology.

That was enough to finally draw her away from the television screen, although the damage was already done by then as Clark suddenly returned.

“Kara, I am sorry I took so long. But I am glad to see you are making yourself at home.”

“It's fine. Thank you...” she said, still partially in a daze and as such not registering the name Clark had used. A smile found its way onto her face as she rose to face him, the euphoria which had earlier spread across her body returned thanks to the subliminal messaging, something about Clark in particular making her feel warm and light-headed, and safe.

“I am afraid that the ship you arrived here in is likely beyond repair. I understand this is a lot to take in, especially with everything you’ve been through. Rest assured I will do everything I can to help you adjust to Earth.”

Bruce blinked as Clark’s word sunk in. What was he going on about? Fear rippled through, replacing the pleasure that was there before. Did the ship do something to Clark’s mind or was this an intentional attempt to gaslight her for some unknown goal? Paranoia mixed with new neurobiology and left her visibly distressed and unsure of how to respond.

“I can see you still need time… please take as long as you need, Kara.”
