The AI decided to inject the Nanites into Samus's breasts to start it's experiments. These Nanites are purposefully built to be unstable, so there's o telling what would happen.

Ideas:

Inflation : her breasts become bigger

Inflation (Alt) : her breasts become bigger, but it looks as if it's fake and filled with silicone

Engorged nipples : her nipples become engorged and their sensitivity is also heightened

Lactation: her breasts will start to lactate
