You continue watching the Miranda's, and wait until she leaves the apartment to make your move. You decide to start small. As such you leave a copy of the recording you made on her computer with a message saying that she has to tell you how the situation you recorded came to be, how to do that, and to await further instructions.

As you promised not to tell the Alliance, Cerberus, Aria or post it on the extranet for everyone to find as long as she followed instructions you wait two days before checking if Miranda listened to you. Somehow she did and the explanation is incredible. To be honest you don't understand her explanation at all, but then you are not a genius Cerberus scientist.

According to the explanation you read here Shepard died some time after defeating Harbringer and Cerberus tried to revive him but failed. They somehow managed to bring his mind and his body back but they wouldn't connect and apparently they found out that this was because a living mind won't accept a dead body as it's host and Shepard's new body wasn't fully alive. The Illusive man came up with a solution that Shepard and Miranda both did not like, Shepard's mind was transferred into Miranda's living body and hers into that of one of the clones they had in suspended animation. Shepard got Miranda's body and not a clone of his as the cloned bodies were inferior to the original and Cerberus needed him at his best. As neither Shepard nor Miranda was happy with this solution the Illusive man promised to compensate the two at a later date.

Miranda, in Shepard's male body was given control of Shepard's somehow female clone that tried to hijack the Normandy while Shepard in Miranda's body was given a clone of Miranda to play with.

Included in the message 'Miranda' gave you were a few anecdotes on how they got used to their new bodies and how they got used to their toys.
