What does Link do?

Link accepts the proposal, and stays a Gerudo.

After some thinking, Link took a deep breath, then nodded, smiling. "Of course I'll marry you, you sneaky Sheikah." Then her gaze turned direct, and confrontational. "But that means no more disappearing, okay? We stay together now, no matter what."

For a moment, it looked like that additional clause might be too much for Sheik, but he nodded, and Link felt as though he was smiling under that mask. "Well?" He pulled out a ring, one with a red ruby as the gemstone, the band copper. "Will you put it on?"

Without even bothering to reply to that, Link snatched it from his grasp and put it on her ring finger, and she immediately felt something odd about it. "Magic?" she asked, absently, while looking at it, her Gerudo heritage making her definitely interested in how much this had cost him.

Sheik nodded. "Yes, it's an ancient artifact, hidden for eons. It had several layers of protection magic on it, and while wearing it you'll be much harder to injure." A hint of a blush could be seen on what Link was able to see of Sheik's face. "It felt appropriate." Unable to take it anymore, Link reached over and removed the mask, revealing a pale, masculine face that on some level felt very familiar. Disregarding that, Link leaned over and kissed him, passionately.

After that, Lanessa and Sheik were officially married, and they set out to finish her work together. Working side-by-side, clearing the temples and awakening sages was much easier, and in no time at all they had all six sages on their side. Ganondorf's fortress had not been what they expected, but together they fought through his defenses and killed the King of Thieves before he knew what was happening. After stabbing him, repeatedly, with the Master Sword, Lanessa decapitated him, just to be sure.

Peace returned slowly to Hyrule, after that. With Impa stuck as the Sage of Shadow, Sheik was the last Sheikah, and as much as Lanessa wanted to embrace her Gerudo side now, the Gerudo had leaders, had a culture, had people. Sheik didn't. They moved into a home in Kakariko Village, together, and before too long they had a full house. While Lanessa had balked at the idea of children at first, Sheik warmed her up to the idea, and before their time was over she had given birth to a dozen Sheikah daughters. In looks they all took after their father, pale with blonde/white hair and red eyes, but their personalities ranged. Some of them were spitfires, like their mother, others were quiet, like their father, and the rest resembled neither. The two parents loved all their children well, and within a few generations, the Sheikah line had returned. Sadly, Princess Zelda had never been found after the seven years of tyranny, and with her presumed dead the Kingdom of Hyrule became a democratic republic. Without a duty to one family, the Sheikah became the protectors of the entire nation, guardians of the relics of their past and sentinels of the future. No one outside the family knew of Lanessa's true origins, but over time the legends did tell of a Gerudo hero who not only slew her own king, but saved a race on the brink of extinction.
