What was the next step in their journey?

Going to the Lanaryu Desert for upgrade supplies.

Link pointed out to Fi that they needed another five tumbleweeds for various upgrades they still needed, and she nodded swiftly. A trip through the Gate of Time, a magical sending to the clouds, a frightening trip through the sky with Fi once again trying to learn how to fly a loftwing, and a somewhat safe landing later, the two found themselves in Lanaryu Desert. Immediately, a tumbleweed blew past them, and Fi quickly pulled out Link's bug-catching net and chased it. Swiping at it and failing miserably, the chase ended when the tumbleweed smashed into a wall and was destroyed. Fi turned to face Link, something like shame in her eyes. "I am sorry, Master. I am not yet used to having arms, y-" She was interrupted by a fit of coughing.

Feeling charitable, Link pointed out that they were in a desert, and as such it was a bad idea to face upwind and talk while sand was blowing in your face.

Fi nodded, soberly. "I understand, Master." After that, it took some trial and error, but after a while Fi managed to catch all the tumbleweeds they needed, and together they returned to the sky and headed towards Skyloft.

Before they reached their destination, Link emerged from the Master Sword, following Fi. Abandoning a physical form and inhabiting an inanimate object was a very odd experience for Link, but he knew he would have to get used to it while they were in Skyloft. After all, he rarely, if ever, let Fi out while there, so the same would hold true for him. Link told Fi that she needed to make an effort to act more like him while they were there. If people he knew, which was basically anyone is Skyloft, noticed him acting emotionless and dead inside, they would think something was wrong.

"Master, do you wish me to emulate your behavior, to the best of my abilities?" Instead of answering, Link just cocked an eyebrow at Fi, as if to ask her, 'What do you think?' Fi nodded in response. "Very well, Master. While on the island known as Skyloft, I will actively attempt to perform as though I were you." Hoping that would be enough, Link went back in the sword and was quiet as Fi jumped off the bird and used Zelda's sailcloth to safely fall to just outside to marketplace. The second her feet touched the ground, it was like Fi was a different person. And that person was Link. Her face lost it's inexpressive quality and became a neutral, happy look. Link had to wonder if he looked that...derpy...all the time. Link watched as Fi entered the marketplace, walked up to the Scrap Shop, and told Gondo that she wanted her Reinforced Shield, Bug Net, and Iron Bow all upgraded.

Gondo smiled at Fi, apparently unable to see any difference in her mannerisms. "Okay, Link, hand over the materials and the rupees, and I'll be done in a few minutes." True to his word, after a few minutes of Fi standing there, idly looking around and smiling at Peatrice. When he came back, Gondo handed Fi the newly upgraded items and sent her on her way.
